Background

Rpb1 is the catalytic core component of RNA polymerase II (Pol II), a DNA-dependent RNA polymerase that synthesizes mRNA precursors and many functional non-coding RNAs using the four ribonucleoside triphosphates as substrates (By similar). The Pol II-mediated transcription cycle proceeds through initiation, elongation, and termination stages. During initiation, the Pol II pre-initiation complex (PIC) is recruited to DNA promoters, with focused-type promoters containing either the initiator (Inr) element or TATA-box (common in cell-type-specific genes), while dispersed-type promoters often contain hypomethylated CpG islands (typical of housekeeping genes). After promoter escape, Pol II enters the elongation phase, actively polymerizing RNA based on template DNA complementarity. Termination involves the release of RNA transcripts and polymerase from DNA (By similar). Rpb1 forms the Pol II active center with the second-largest subunit POLR2B/RPB2, adding nucleotides one at a time to the nascent RNA's 3' end. Rpb1 likely contributes a Mg2+-coordinating DxDGD motif, while POLR2B/RPB2 coordinates a second Mg2+ ion and provides lysine residues for Watson-Crick base pairing. Typically, Mg2+ ions direct nucleoside triphosphates to form phosphodiester bonds with the preceding nucleotide's 3' hydroxyl, releasing pyrophosphate. Reversible pyrophosphorolysis occurs at high pyrophosphate concentrations (By similar). Rpb1 proofreads transcripts via 3'→5' exonuclease activity, backtracking to excise misincorporated ribonucleotides (By similar). Its C-terminal domain (CTD, 52 heptapeptide repeats) serves as a platform for transcription regulators. Ser-5 phosphorylation mediates promoter escape, while Ser-2 phosphorylation enables pause release during elongation. Gene expression levels depend on CTD-lysine methylation/acetylation balance. Acetylation regulates immediate early gene transcription initiation/elongation, whereas methylation represses target genes. Rpb1 cooperates with splicing machinery in co-transcriptional 5' capping and splicing (By similar). It also acts as an RNA-dependent RNA polymerase, extending ncRNA 3'-ends and potentially destabilizing repressive ncRNAs. During Hepatitis delta virus infection, Rpb1 functions as a replicase/transcriptase for the viral circular genome when bound to small delta antigen.
