The non-complementary strand is first cleaved endonucleolytically, followed by 3'-5' exonucleolytic trimming. Both DNA binding and nuclease activity require the protein and both gRNAs. Cas9 distinguishes self from non-self by recognizing the protospacer adjacent motif (PAM) in CRISPR repeat sequences, as targets within the bacterial CRISPR locus lack PAMs. DNA strand separation and heteroduplex formation begin at PAM sites, and PAM recognition is essential for catalytic activity.
