Background

ATG4B is a cysteine protease that plays a central role in autophagy by mediating both proteolytic activation and delipidation of ATG8 family proteins (by similar). It is required for canonical autophagy (macroautophagy), non-canonical autophagy, and mitophagy. Its protease activity is essential for exposing the C-terminal glycine of ATG8 proteins (e.g., MAP1LC3A, MAP1LC3B, MAP1LC3C, GABARAPL1, GABARAPL2, and GABARAP), enabling their conjugation to phosphatidylethanolamine (PE) and membrane insertion (by similar). ATG4B also counteracts ATG8ylation by acting as a deubiquitinating-like enzyme, removing ATG8 conjugated to proteins like ATG3. Beyond protease activity, it mediates delipidation of ATG8 proteins, including PE-conjugated forms (macroautophagy) and phosphatidylserine (PS)-conjugated forms (non-canonical autophagy). Compared to other ATG4 paralogs (ATG4A, ATG4C, or ATG4D), ATG4B is the primary executor of ATG8 proteolytic activation but exhibits weaker delipidation activity (by similar). During mitophagy, ATG4B regulates ATG9A trafficking to mitochondria and promotes phagophore-ER contacts independently of its protease activity and ATG8 proteins.
